Don't remove them, but add additional regressors per bad scan. This regressor should have all zeros and a 1 for the bad scan. This will fully take into account variance induced by that bad scan (for whatever reason).

Subject: [SPM] image_realignment- translation/rotation
How should I interpret the image realignment graph (translation/rotation)? For example, should I remove the slides that are more than 5mm translation to remove artifact? My design involves speech production and so I frequently have translation around 3-7mm. Please advise how can I remove the slides by looking at the image realignment graph.
