Dear Kristina,
I think the problem may be coming from the line:
> /home/software/fsl/bin/fslhd -x filtered_func_data | sed 's/ dt = .*/ dt = '3.0'/g' > tmpHeader
in that it is not producing correct output.
Can you send us the contents of the file tmpHeader (from your command line run)?
It can hopefully be fixed easily if we can see what is going on.

Any suggestions how to fix this problem? I had no problem when i ran the same data on my windows VM so seems there is something specific to the linux (OS: OpenSuse 12.1, 64-bit memory).
