Hi Jason
If you use the "old" segmentation to estimate the transformation to MNI space you get together with the segments a mat file describing a transformation from MNI to the subjects own space. Thi file you can use to transform your images back. You woukd probably want to segment the EPI images for this as they are rarely in perfect register with the anatomical image.
