"non-regular" states --> I don't think this is possible.
skipping some scans --> you could insert blank scans for the missed
scans, then add a column with a 1 for the scan; repeat for all skipped
scans
One caveat: Missing scans will effect the magnetization equilibrium.
There really is no good way to correct for this issue.
