Hi, I have a study that is a block design with two "runs." We use a higher-level FEAT analysis to combine (average) each subject across their two runs before we do group level analyses. This usually works fine, but now we've changed a few things to the model (include now registering to a "common brain" rather than a standard brain as these are patient data, and using 3 column models to code events and time points), I'm getting errors at this step.
The first levels seem fine and the higher-level FEAT report shows it's combined all the lower level contrasts as I've asked it to. However, the results are displaying weirdly (across 16 slices of standard brain rather than the usual 38) and I'm getting the following errors (shown following the command that made it throw the error):
In the full Progress Report/Log, at the bottom:
/space/raid/fmri/fsl-4.1.9-centos5_64/bin/fslmaths tdof_t32 -mas mask tdof_t32
/bin/sh: mc: line 1: syntax error: unexpected end of file
/bin/sh: error importing function definition for `mc'
/bin/sh: mc: line 1: syntax error: unexpected end of file
/bin/sh: error importing function definition for `mc'
And for each contrast, an error is thrown right away:
cat ../design.lcon | awk '{ print }' > design.lcon
/space/raid/fmri/fsl-4.1.9-centos5_64/bin/flameo --cope=filtered_func_data --vc=var_filtered_func_data --dvc=tdof_filtered_func_data --mask=mask --ld=stats --dm=design.mat --cs=design.grp --tc=design.con --runmode=fe
/bin/sh: mc: line 1: syntax error: unexpected end of file
/bin/sh: error importing function definition for `mc'
-sh: mc: line 1: syntax error: unexpected end of file
-sh: error importing function definition for `mc'
Any idea what these errors are or what I might check?
Thank you!
Amy
