It looks like the initial affine registration went badly wrong. Which
version of the segmentation did you use. The New Segment is generally
more stable in terms of getting the affine registration right.
In any case, you should be able to achieve better affine registration
by providing a better initial guess for the pose. This essentially
involves positioning the image via the Display button, so that the AC
is within about 3cm of the 0,0,0 mm coordinate, and the orientation of
the brain is similar to that of T&T. There should be a few posts on
this subject among the archives of the spm list.
