There seems to be some confusion, due to a misleading subject line ... the original question was about link checkers not link resolvers.
As far as link checkers go, need to be aware that they can't check exproxied or password-protected sites; at least, the checkers that I'm aware of can't. There are also issues with some link checkers being detected as "crawlers" by some sites and barred. So don't expect them to find all broken links.

have you had a look at the Open Source resolvers? 'Researcher' from the Public Knowledge Management Project at Simon Fraser University (with CUFTS serials management, and GODOT link resolver), would help you keep track of e-resources, as well as resolve the links!
