Hi,
There are pages in the lecture on Registration and Unwarping in the
FSL course that help with this. The answer to (1) is that it represents
either the fieldmap (in rad/s), the signal loss mask (only 0 and 1) or the
the amount of shift (distortion, in voxels).
You can go into the unwarp directory of the results and then use
fslmaths to create whatever difference image you would like.
