/opt/glite/yaim/bin/yaim -c -s /opt/lcg/yaim/etc/site-info.def -n BDII_top
and
/opt/glite/yaim/bin/yaim -c -s /opt/lcg/yaim/etc/site-info.def -n BDII_site
still worked for the RAL BDII nodes.
I used the UMD release (UMD 1.3.0), however this is a bit misleading and also exposed to confusion: there is only one emi-bdii-site (and top) release v1.0.0-1 (despite the fact that UMD-1.3.0 announced BDII site and top v1.0.1).
So it appears a bit of a challenge for sites to report what BDII release they have installed. The gLite 3.x updates were better managed as they came with the full list of RPMs needed.
