The r2aGUI is a matlab interface which converts the raw data from the phillips scanner to analyze or nifti format.
The analyze formatted image is older, and the orientation is labeled, by default, in the radiological convention (right is left). Analyze format is represented as separate images and headers for every tr across the time series.
Nifti is the newer image format, where it is possible to collapse images collected across time into a single 4D image (extension .nii.gz). Nifti images can also have a .nii extension, where the header and image are contained within a single file--representative of each TR across the time series. The orientation of nifti images are labeled in the neurological convention (right is right).
Of course, the orientation as indicated in the analyze or nifti format header is contingent on the fact that the orientation is correctly labeled in the raw data's header.
