It's possible that, somewhere along the way, some empty z-slices were trimmed
from a few of your subjects. I've seen some Talairaching routines (not in FSL)
that do this during resampling. It may be sufficient to simply pad those
subjects with a few extra z-slices. In the simple case, pick any subject with
47 z-slices and do:
flirt -ref subject1-47z -in subject2-45z -out subject2-47z -applyxfm -interp
nn
Then check to make sure your output subject is still centered in the right
place.
