yes, that is the procedure that is most convenient, i.e. to turn the anatomical scan and not the fMRI scan, unless the fMRI scans have a very unusual angling. You should not do a reslicing, as since would also affect the resolution of your anatomical scan. The rotation matrix is typically stored in the nifti header.
