You could do this:
fslmaths <ROI> -mas <data> <maskedROI>
fslstats <data> -k <maskedROI> -M
This would remove any zero voxels from the ROI before using it as a mask to
take the mean.

Is it possible to get the mean value within a ROI using a simple FSL
command?
After masking the image, 'fslstats -M' would be a good command, but if there
is zero values within the ROI this command is not appropriate. Is it an easy
solution?
