We have similar problem with large course sites, particularly if there are a lots of online tests being deployed. When a course site is removed the system needs to remove all records for test attempts in the course site. Sometime the records are just too many for the system to cope and deletion cannot be completed at one go. In such case we take the same approach as you were thinking, delete users first and then contents. Sometime we cannot delete all user at one go. I don't know any other way around.

Hass anyone else come across a situation where when you try to delete a course site the system gets so far e.g. removes the users but leaves the site in place?
The only solution we've found is to delete the items, folders, etc one by one and thence the system will then delete the course so I'd be interested to learn from others with similar experience especially if they have identified a better solution?
