As far as I'm aware, SPM is correctly dealing with the sform
orientations in the NIfTI headers. Maybe take a closer look at the
orientation information in the ROI mask, comparing it with that of the
MRI scans. Also, I can see that the ROIs are shown on a different
side of the visualisation in the two attachments, but I can not tell
if the underlying anatomical scan is shown the same way.
