As Chris said, this was the chimney for the Llannerch-y-Mor lead smelter. Most of it has been demolished but a sizeable stub remains. In fact I think this and the Brymbo" Bottle" (Brymbo lead smelter near Wrexham) are the only two such I can think of in the UK.
Oddly enough, we were doing a job for the householder there last Monday, exploring leat tunnels trying to trace why the water supply to the adjacent waterwheel millpond had dried up. He has been clearing undergrowth around the chimney and uncovered a flue. I will be dealing with this in a separate new thread.
The only thing I can think of that might be a coal mine ventilation cupola is at Hollin Busk Colliery in Yorkshire (SK276973). It has an unusal brick headgear and I wonder if the associated building was for ventilation.
