fslswapdim input_volume_name.nii -x y z output_volume_name.nii

If you are in standard space then applying the following matrix
with FLIRT (using the -applyxfm and -init options) - or the ApplyXFM GUI -
should do the trick. Otherwise you will need to register to standard
space and then concatenate the img2std the std_flip (here) and the
std2img (inverse) transformations together to get an img_flip matrix.
The matrix for the std_flip is:
-1 0 0 180
0 1 0 0
0 0 1 0
0 0 0 1
