So the patients and controls were scanned in completely non-overlapping
time periods? If so, you would have to make the argument that your
scanner was stable over time as regards the image features most relevant
to VBM analysis. Such argument is further complicated by the software
update. Unless you can bring data to the table that can quantitatively
show this, you will likely have a difficult time convincing others that
your findings might not be at least partly reflective of scanner changes
over time.
