I can only make a vague gess about what went wrong.
Did you run Dartel by simultaneously aligning GM together and WM
together? This is the recommended way of doing it that is described
in the manual, which should generate Template*.nii files that have GM
in the first volume and WM in the second (change the 1 in the file
selector to 1:2 in order to select more than just the first volume).
If my hunch is correct, the affine registration to MNI space would
have attempted to align your WM template to the GM in the TPM.nii.
This would typically not work very well.
