is there a way to specify a lesion mask for FNIRT (i.e. an --inmask) in the FEAT gui?
I want to run a first-level FEAT analysis with subjects with lesions and do a non-linear registration with FNIRT. If I cannot specify the mask (to mask out the lesion for FNIRT registration), should I then just uncheck all the registration options in the FEAT gui and run Fnirt via command line afterwards? Or is it better to still run FLIRT, as this is needed for Fnirt anyway?
