Dear S,
It is not the same to use --useScale since it adjusts for any change in
scaling of the structure of interest, effectively removing all changes in
global scale. The ICV, by comparison, is about the head size. So
they are very different and you should really use an ICV covariate if
you are worried about head-size effects.
As for FDR - currently that is the only option. We are still working on
implementing alternatives but they are not ready yet. I suspect that
we will have something ready in the next few months.
