I'd recommend the following article:
Good et al. Cerebral asymmetry and the effects of sex and handedness
on brain structure: a voxel-based morphometric analysis of 465 normal
adult human brains. 2001
Briefly,
You segment and normalize your brains, then you flip them the brains
and the segments, then you average all the brains and segments (so 2
times as many images). Now you will have a customized set of tissue
priors. Now, flip the original images. Next, take the flipped and
unflipped images and normalize them to the new template. Now you can
do the statistics.
