I'm not sure what you are asking here.
There is no tool in FSL for extracting tumour regions.
We generally recommend doing brain extraction prior to registration,
but if you cannot get it to work then it is fine to try registration on the
non-extracted images. We insist on brain extraction if you are doing
tissue-type segmentation with FAST, but in the presence of tumours,
the results from FAST may be unreliable.
