Hi,
You will not get an error message, but registration is much better when you follow the two-step procedure mentioned in the manual, i.e. register diffusion to MPRAGE space and then MPRAGE to MNI space. The MPRAGE is of higher resolution and with less artifacts and that will benefit the registration. You can do the two-step approach, using either FLIRT directly or through the FDT registration gui.
