Dear David,
This cut-off has nothing to do with the registration, as
the filtered_func_data is kept in the original functional space
at the first level. So this is most likely to be due to a masking
issue. It may be due to motion correction having to apply a
significant rotation at some point, however I can't be sure
from what you've sent. If you are particularly concerned
about this then I would investigate whether the brain
extraction or motion correction on the functional data is
responsible for this (just try running pre-stats only with
each turned off in turn, to see if it was the cause). Depending
on the result there may, or may not, be an easy fix.
