This doesn't specifically discuss subcortical regions but is related to what you want: http://www.ncbi.nlm.nih.gov/pubmed/19961941

Subject: [SPM] limitations of DCM (fMRI) for subcortical regions?
is there any literature or less formal knowledge about the validity of DCM for fMRI when subcortical regions are involved?
I am asking because of two things
1. empirical evidence (potentially due to ROI definition issues, see similar posting on this list [DARTEL-related])
2. work by Caroline Malherbe on functional connectivity (via sICA):
where she describes that - at least in the basal ganglia - subcortical ROI time courses are a mixture of signals some of which correlate with cortical ones but others to more regional activity.
Any hints greatly appreciated.
