Dear Katie,
Like most of our tools, if there is a double minus on the option then it needs an equals sign afterwards.
That is:
--cni=artifact_covariate_demeaned.txt
and not
--cni artifact_covariate_demeaned.txt
So just put the equals sign in (and no spaces) and it should be fine.
