Hi Matthew,
So when I run the randomise it does the requested permutations the first time. The output I have then is a tstat1, tstat1_p and tstat1_corrp. Following this, it tries to do a second round and gives the error.
The file I checked in FSLview is the tstat1 it outputted after the first round of permutations.

I'm a bit confused - the error message should prevent any output for the contrast being permuted - can you let me know in more detail which file you are looking at and how it was generated?
