What queuing software are you using if any? Did you determine that the jobs
started with that?

Yes, the mask is binary, and there are no errors reported in any of the
bedpostx.e6427 files (they are all of size 0, and contain nothing). It's
also worth noting that it's not the first 17 slices that were processed, but
a seemingly random subset.
Is it possible that bedpostx is trying to start multiple threads of which
only one is executing? Is there a way to disable the multithreading?
In the meantime, I seem to have found a work around. Since the commands.txt
file seemed to be fully populated, I just ran it as a bash script, which
seems to have processed all the slices. In order to get it to generate the
mean and merged sample files, however, I had to delete one of the slices in
diff_slices/ and then run bedpostx on the original directory.
Does that solution provide any more insight into the original problem?

are there any error messages reported in the bedpostx.e6427 files (the ones
that correspond to slice number>17)? Also, is the nodif_brain_mask you are
using binary?
