I am trying to replicate some results from previous papers. I want to analyze the connectivity from a seed mask to every voxel in the brain. How does one construct a connectivity matrix of 'each seed voxel in a mask' x 'every target voxel for the whole brain'? Several papers have done this, for example Menke (2010) did this for the substantia nigra. However, the methods section doesn't give details regarding the program(s) used. I have created an fdt_paths.nii file based on the right thalamus mask to a whole-brain arget but I don't know how to proceed from here.
