Thanks for your response. I actually tried using fslmeants as well and it outputs just a two value text file. Basically I have 2 tasks I am looking at that were over 2 runs each. I therefore averaged across runs to get a second level feat analysis and then I was trying to extract the time series from this averaged run.

This allows you to extract a timcourse across 4D data.
You need to specify a mask (seed region) and it will average the voxel values within that area for each volume and output a text file.

How do I output the full series information for computing the correlations between the regional time series?
