Is it possible in SPM8 batch to set up a realignment for different
subjects in different directories?
Example: I have a data directory with subdirectories subj1, subj2,
subj3, etc. each of which has subdirectories T1, enc and retr.
I want to realign the scans in the 'enc' directory of each subjects,
can I do that in a simple way in the batch interface?
I tried to do it using a file selector (batch mode) and a realign
module that takes the inputs of the file selector module as output.
The problem with this setup is that I can only give one directory name
(that would be the root data directory).
The rest of the subdirectories then need to be specified with regular
expressions/wildcards (something like */enc/*.nii).
Not sure if that is the way to go. When I tried to run my software
artifact, a (non-batch) file selector window popped up.
Would love to hear how other people do this (there is always the
'use-shell-scripts-to-edit-m-files' method but it's ugly...)
After that, would it also be possible to coregister the outputs of all
the religned encoding data to their corresponding T1 scans in a
similar way?
That is, use a file selector to select T1 images and couple them to
realigned EPI images.
