Hi Hanna,
yes, this duplication problem would explain the mismatch between the number of timepoints in your 4D image and your statistical design.
You just need to delete the duplicated ones in struc/ and reconcatenate all the 56 subjects *_GM_mod.nii.gz using fslmerge to create your new, valid GM_mod_merg.nii.gz in stats/. Then just smooth it wih fslmaths -s 2 3 or 4.
