Just to add to this.
I would not recommend starting with Analyze images (I assume that's
what your .hdr and .img files are). There is no useful left-right
information
stored in Analyze images. You would be better converting to NIFTI
directly
from DICOM, assuming you can get the DICOM.
Also, FSL will keep left-right consist (i.e. "locked") from the
beginning throughout any
processing. What you need to make sure is that the left-right
orientation,
and in particular the labels in FSLView, are correct for your original
images
prior to using FSL.
