A couple of our projects that might be worth a look:
SPECTRa (http://sourceforge.net/projects/spectra-chem), for bundling
files together and associating metadata in preparation for deposit
into some repo (SPECTRa was pre-SWORD and ORE, but only a little work
would be needed to write plugins for either).
The CLARION project (http://clarionproject.wordpress.com/) is running
now, with current work on EmMa (an Embargo Manager), that grabs data
from various sources (in our case ranging from
processed-but-insufficiently-described data to records from Electronic
Lab Notebooks), allows the addition of some minimal metadata, and then
restricts access (to other systems) to the data until embargo
conditions are met.
