Hi,

I've had this before with an external monitor too.
I fixed it on my machine with:
   rm ~/Library/Preferences/uk.fmrib.ox.ac.fslview.plist

See if you have this, or a similar file, and kill it as this
is where it is storing the unwanted startup window
position.
