Hello,
It looks like you cannot unlock a template molecule once it has a chain
(although I stand to be corrected!). I'm not sure why this is the case (I
can see why you would have a problem if you had assigned things to atoms
that were being affected by the changes but just having a chain is not
yet that).
And it looks like when you use the Add Sequence tab to add a sequence then
it automatically prompts you to create a chain, so that looks like
Catch-22. Only if you provide the "New Molecule Name" and then cancel out
of the "Mol System Code" or cancel out of the "Chain Code" it doesn't
create a chain. So you can then go into the Sequences tab and unlock the
(Template) Molecule. (If you "Copy Sequence" in that tab you also just
get a (Template) Molecule, not a chain, but I assume normally you are not
copying a sequence.)
From there, once you unlock the molecule, you change the Descriptor &
Stereochemistry of the relevant Cys to link:SG, and then in the Links tab
pair the relevant ones up together.
I'll have to discuss with Tim/Rasmus about the default behaviour.
