Hi,
Use the ApplyXFM GUI and this will print the relevant
command lines. There is one call to create an appropriate
reference image (with the right voxel size and FOV) and
then another call to flirt with -applyxfm. If you already have
an appropriate reference volume then you only need the
call to flirt.
