Did you source the config file? You may need to do the following:
Usage information¶
FSL requires a config file to be sourced before it can be used. For the
Debian packages this config file is in /etc/fsl/fsl.sh. Open a terminal
where you want to start FSL and source it like this:
. /etc/fsl/fsl.sh
Note the dot at the beginning. If you want to have this done automatically,
you could add those line to e.g. your $HOME/.bashrc file (or a corresponding
config file of another POSIX-compatible shell). Once you have done that, you
can start using FSL.
The Ubuntu installs should work after this without any need to compile
yourself, however I have not yet upgraded to Karmic so I can't say for sure
that there has not been any change with FSL working on that version.

Has anyone compiled or even successfully used the precompiled versions of
FSL on a recent Ubuntu (9.1, karmic)? I tried to compile and so far it has
not been successful. When I use the installer for the pre-compiled version
(which is recommended), it puts the various components of FSL in different
directories (/usr/bin, /usr/lib) and this ends up causing problems. For
example, the eddy_correct script does not work. Maybe it is just a matter
of editing these scripts, but I was hoping to be able to just download the
binary version and just set it up in my home directory and the set the
.bashrc file like I normally do, since I know everything works fine with
this set up.
