Hi,
In my experience it matters. I wouldn't know if the FSL does it, but if
I take the time to BET individual volumes, I get better better results.
For example if you do this and plot the extracted brain volume against
the mean intensity... a very nice straight line!
Which is not obtained with the bet -F which makes me believe that your
second guess is right.
(no, the brain does not shrink/expand, the gradient fluctuations/EPI
distortion/streched image lower intensity ... etc)
