I don't think FSL supports outputting files in Analyze format anymore:

Maybe the .sh file from Bioimagesuite was written with an older of FSL in mind... I would make sure all calls to FSLOUTPUTTYPE are set to NIFTI_GZ, and hopefully that will fix it.
