Hi,
I did try it once that I splitted a 4D series (fslsplit), run bet on
each individual volume and merged the betted images (fslmerge). In
general this works fine, but takes quiet a while. And overall I had the
impression that I did not gain much improvement, so I kept the method
first to motion correct the data, run bet on the mean image and use a
slightly dilated mask to extract the brain.
