Yes, I think you're changing it in the wrong place - not that it isn't a good thing to increase the main tomcat java heap setting to 1024. AIUI the metadata tool isn't using Tomcat! At the bottom of metadata tool you have:
%JAVACMD% -Djava.endorsed.dirs="%ENDORSED%" ... etc etc
What you want is:
%JAVACMD% -Xmx128m -Djava.endorsed.dirs="%ENDORSED%" ... etc etc
which will give 128meg, this works for us.
