Hi Chris,
I would heavily advise to teach your users to edit their ".bashrc"
otherwise you will most likely get unhappy users if you upgrade FSL to
a newer version and one of the users needs the "old" version for
backward compatibility.
I would also recommend to always install into a versioned directory
(e.g. /usr/local/fsl_4.1.4) to enable parallel installs of different
FSL versions. Why? FSL did some not backward compatible changes of
commands & command line arguments (avwmath(s) vs fslmath(s) comes to
mind and the arguments to both) and there is no guarantee what so ever
that this will not change again in the future. BTW freesurfer is just
as volatile. Then your users can just define a stable FSLDIR. You
still can supply a symlink called fsl to the most recent version if
your users really do not care about software changing underneath their
feet...
