If you're using FSL 4.1.4 (or FEAT v5.98), try the following. Within your
prestats.feat directory, there should be a file named confoundevs.txt --
this is the motion parameters. I believe you can easily add these as
covariates to the model later by selecting the option to "Add additional
confound EVs" within the stats tab of the FEAT setup. This will give you an
option to input the confoundevs.txt file.
If you're using an older version of FSL, look back at some old forum posts
for how to add them in a post hoc fashion. I'm pretty sure someone posted a
script at some point that would pull the appropriate numbers and generate 6
text files that you could manually add to the model.
Cheers,
David

Subject: [FSL] Adding motion parameter to model AFTER running prestats
Is there a way of adding motion parameters as nuisance co-variates to a
model when doing stats/post stats analysis only? I am doing a separate
pre-stats stage for a functional connectivity design.
Thanks,
