Hi Anastasia,
it looks like a (bad) interaction between segmentation and NL registration... You can't really correct for this unless you go back to your segmentation, which is a lot of effort for one subject.
In any case, I would be really cautious with any VBM result in the brainstem... If you don't expect anything in these regions, then you can still include this subject in your analysis.
