Hi all,
As far as I remember this is an old issue. The filter used in
*getfile.m function removes all the files with (or without) the ",1"
ending.
Darren Gitelman gave me the following hint to fix the problem and it
worked. If there are other *getfile.m functions like the original they
may be also problematic:

Regarding the fiile selector, I think the bug you are referring to is
waiting on the next update but if you want to fix it yourself here is
what you need to do.
Change line 1325 in cfg_getfile.m (in the matlabbatch directory) to
case {'image'}, code = 1; ext =
{'.*\.nii(,\d+)?$','.*\.img(,\d+)?$','.*\.NII(,\d+)?$','.*\.IMG(,\d+)?$'};
