Hi,
The script fslvbm_2_template is a fairly straightforward shell
script and only contains one call to fast, so that is easy to
search for and modify. You just have to specify the names of
the other images as well as the -S flag. I would try it on the
command line first (just running fast, not the vbm script) to see
if the segmentation is actually improved, because it is not always
the case that multichannel is better.
You definitely must have the images registered before running
fast, as it does _not_ do this for you. Just run flirt beforehand - it
is pretty easy.
