Olivier,
ITK is pretty low-level library. You would probably want to develop algorithms
providing functionality similar to FSL, though you can relatively easily
pipeline the filters and achieve something similar to bash, but on a c++ (or
binding) level. Once you learn it, it is very powerfull, because uses
templating a lot. I have implemented FSL's Susan filter (n-dimensional) in
ITK, which took me a while.
