Hi,
     The problem comes from a unusual interaction between FLIRT and
your data. To fix:

backup
$FSLDIR/etc/flirtsch/pairreg3.sch
to
$FSLDIR/etc/flirtsch/pairreg3_mod.sch

copy the attached pairreg3.sch file to
$FSLDIR/etc/flirtsch/pairreg3.sch

Rerun sienax

and then copy
$FSLDIR/etc/flirtsch/pairreg3_mod.sch
back to
$FSLDIR/etc/flirtsch/pairreg3.sch
